At a recent LA Dodgers vsesus Toronto Blue Jays game, a fan with a Canadian flag was harrassed by stadium security, who attempted to throw him out of the game, only to be surrounded by about 100 other Canadians, who objected to this silly action. Here is the Toronto Star story about this further example of American insensitivity. Imagine if the situation were to be reveresed, and a Canadian told an American fan that his flag was not welcome in a Canadian stadium? It would have been front page news across the USA.

It sounds like banning them is making people riled up more I might add. But I would say it could depend on the size of the flag. If you have a large flag and you are waving it around you could be blocking fans viewing of the game. However if you have a little flag on a small pole I really see no harm in that.
